Rotating and exporting PDB inside VMD 

set mymol [atomselect top "all"]
$mymol move [transaxis x -45 deg]
$mymol move [transaxis y 70 deg]
$mymol move [transaxis z -15 deg]
cd ~/Downloads/
$mymol writepdb test.pdb
